IMHO the images you've taken do seem to reinforce a feeling of those stereotypes of effective & organised.

I'll post some photos later from one of the largest gardens in Tokyo. Everything is perfectly laid out.
When you're on that crossing I posted, hundreds of people are moving and yet no one barges into you. Even the cyclists on the pavement manage to move without hitting anyone or thing.
The trains pull up at an exact spot at the station, no one on the platform stands in front of the doors, they queue either side. The passengers get off, the waiting passengers file on.

Did the 'politeness' of the people get too overbearing? I do remember my dad saying that he struggled to cope with some of it as it was so OTT even for him.

No. Not all at. Maybe if I was there longer I might have noticed. I think it would be the lack of emotion that would get to me first.
